Who has the best youth academy in the world if you do not include Barca?
Barca are excluded not because they are "obviously the best", which may or may not be a true statement, but because by including them the conversation turns ugly and further from the topic I wish to discuss.

Does this academy only refer to the youth system like Barca has or also include buying young players from overseas and developing them into quality players like Porto and Udinese are doing?

seriously we might not have the best academy but the sheer number of our castilla products starring in other la liga or other teams is staggering.. they all mature later.. valero, javi garcia, mata, arbeloa at pool and the team he was in before that etc ..

I actually agree to some extent: Mata, Negredo(There are obviously more examples, but these are the ones I know from limited la liga knowledge) etc but you guys fail to actually implement them into your squad.

Well barca's youth certainly didn't boom suddenly out of no where. They've used the dutch model to help them, you can thank the annoying cruyff for that.
I still believe the dutch still churn out excellent player, the next batch will appear soon enough.
Another academy many overlook is Real Madrid's Cantera, they have churned out many champion teams, latest one being in the 90's. With all the mess the galactico policy created we now use very few cantera players which is unfortunate. We still create the players though, we just don't use them. All madridistas hope this will change soon in the next few years.

Ajax still have the best youth academy bar none, look at the stars from there. Theyve had th best youth academ for a very long tme, for ffs, Barceonas whole model and system is based on ajax. Madrid have a better youth system but ever since perez came the youths arent integrated into the 1st team due to his whole galacticos philosophy. Barcelona utilise their youths the best since pep came, but they dont have the best youth academy. Sothhampton as well.

Bayern Munich youth has produce stars in recent days, just to mention few. Lahm, Hummels, Badstuber, Schweinsteiger, Muller, Kroos, etc
